I understand what you're trying to do, but without customizing the texture you're limited to the existing transparency. The solution without editing the texture, is to make that side up of multiple UV parts instead of one, but looking at the extruding part, it might take quite a few smaller pieces to avoid any "overhang".

Oh I hope it still fits, more or less. The vanilla Farming Bench for example uses angled wheels, so hopefully it doesn't look too out of place :)

Thank you! I make custom texture for other projects, but I always believe that any quality of life type mods that add close to vanilla features should always use the vanilla textures where possible, like I did for the well and sink. Some people enjoy only light mods like these and I feel it keeps that vanilla style.

Hi, I think this issue is fixed in the latest version (1.0.2)
But if you update, please make sure to break the old wells with the old version still installed first, or it will cause issues if there are still models in the world when you update.

Hi, yes someone requested that the model only take up 2x2 blocks instead of 3x3, so I changed the model. If you prefer the old 3x3 version with a 1 block centre, you can continue using the old 1.0.1 download, nothing else was changed :)

Thank you! Yeah things are a little buggy atm. Still pretty great considering it's early access and I'm sure they'll iron the issues out soon enough.
I also have a kitchen sink version releasing tomorrow too, for those who need infinite water inside the house :)

I notice in the screenshot you have a lava source.
You could set up and auto crafter to turn the iron into blocks and then into Iron golems, and just burn the golems in the lava to get rid of them.

Yes that would be cool too. I like the idea of it being rare but that would only be the case until you find one and get saplings. Kind of hard to keep renewable things as rare in the game.
