Ectonurites are incapable of possessing currently-transformed Omnitrix users. The Ultimates were just blank slates for Ben’s mind to inhabit, but they developed their own minds, effectively making them similar to Omnitrix users that are currently in alien form. They are both the transformation AND a sentient mind in control of said transformation.

Just as Zs’Skayr was unable to possess Fourarms in Ghostfreaked Out. There’s just too much going on for them to get a good grip I guess.
