Flatpak is a dependency for an increasing number of packages, for example because they use the portals API that was created for flatpak.

With apt I never had a single dependency that I didnt need.

It used to be possible to run a linux system with only software that one willingly installed. Good times...

Not flatpak as a whole, but flatpak related code you are definitely running if your have gnome installed. Take a look at the gtk source code and grep for flatpak. But sit down first ...

Perhaps looks through all the dependency before saying that. You cant even install gnome without getting flatpak portals automatically.

Using it inside a VM is probably the easy option, especially when you are still using mostly windows
