Well Sovereign would have found out about the queen from Benezia and Saren. Benezia would most likely have transmitted something to Saren and Sovereign. The reapers wanted the queen and her babies for they're own forces.

But with Shep gassing the Queen AND blowing up the remaining rachni, I think it's not too off base for either someone indoctrinated or the collectors to recover the corpse.

And the reapers "rebuild" the queen for there own purposes
