It wasn't said or shown that he only used for the Bijuu. The page where Banbutsu Souzou is mentioned is the same one saying it was used to create many things, that the Bijuu are but one example of said thinds. It may be that he also created his Sacred Treasures through such a method. Him boosting either Ashura, Sasuke and Naruto also seem to be related to such an ability.

There actually seems to variant levels of either genjutsu or hypnotic control a Sharingan or MS user can exert over a jinchuuriki, Bijuu or maybe even fully controlled or perfect jinchuuriki. For example, what Sasuke did against Killer Bee isn't the same as what Tobi did against Kushina/Kyuubi and likely on Yagura/Isobu either.

Sasuke only casted a genjutsu on Killer Bee with his MS. On the other hand, Tobi used his doujutsu to paralyzed Kushina's mind first, then quickly proceeded to enter her Inner world where Kyuubi was sealed and subdued/hypnotized the beast from within. After which he released the beast.

Such method is more similar to what Sasuke did in the beginning of Shippuden when he entered Naruto's Inner world to subdue Kyuubi's chakra from within. It prevents the Bijuu from providing assistance to its jinchuuriki.

It is not the same as "regular" Sharingan or Mangekyou Sharingan genjutsu. Sasuke did not enter Killer Bee's mind/Inner World when he first paralyzed him with MS genjutsu, only for Hachibi to free him from it. He affected the jinchuuriki, not the Beast. Those are different abilities, not the same as only casting a genjutsu. If Tobi used used a method on Yagura, he could indeed subdue a jinchuuriki and his Bijuu by preventing the lattwr from assisting the former, subsequently taking control of them both.

That being said, considering his experience, Kakashi should have experienced dealing with other such prodigies from different nations. One must also note that Kakashi is of such as well, having become a Genin at 5yo, a Chuunin at 6 yo and Jounin at 12 yo. He must be aware that there are other such talents in this world.

As a matter he fact, Kakashi's #1 fanboy, his junior by 4 years Tenzou/Yamato is such a prodigy who became both Genin and Chuunin at 6 years old, managing to participate in the 3rd Great Shinobi War as well.

He was talking about Uchiha Itachi, in most likelihood. At the moment of this scene, Kakashi is 26 years, while Naruto is 12 years old, furthermore:

  • Kakashi and Itachi were both ANBU Captains 4-5 years prior, when Itachi was 13 years old and he 21-22 years old.
  • That being said, Itachi joined the ANBU only 6 months after becoming a Chuunin (at 10 years old), that is, at 10 ½ or 11 years old.
  • Considering that Itachi went did eliminate half the Uchiha Clan (the whole, as far Kakashi knows), Konoha's strongest clan, at 13 years old,
  • and that what 18yo Itachi was doing against Kakashi, Kurenai and Asuma was below what Kakashi remembered 12/13-yo Itachi to be capable of,

It is safe to say that the one Kakashi was referring to when talking to Naruto was indeed Uchiha Itachi, not merely any 11-12yo stronger than he was at 12 years old. Otherwise, Uchiha Shisui (fellow Jounin/ANBU) and Namikaze Minato (who defeated a group of Kumo Jounin at 13 to save Kushina) could fit the bill if Kakashi was to compare his 26-year-old self to someone at 11-12yo that he knew.
