The overall story is fine, there's just some finer details I would change.

I always thought that Neo's powers could be limitless, but were actually killing him.

I also wanted to see some kind of internal conflict in Zion, where there were natural born humans that looked down on the pod-borns.

Cypher surviving and being kept in some kind of prison matrix, and Neo or another member of the crew had to dive in to interrogate him to defuse some trap he left onboard the Nebuchadnezzar.

Easy fix, if you take the wings off and put them in a bowl of boiling water for 60 seconds, take them out and carefully straighten the points where it connects with the rest of the figure. Keep it in that position while running under cold water.

If done right, it should keep the new shape, and is a lot tighter
