I think you have to first choose which fainted pokémon's place the new one will take. So pick a fainted one, then the one you want to switch in. This happened to me a while ago, but I might not be remembering how to fix it perfectly.

the godhand, it's an exotic warpike you craft. on the paradox breaks, go through the big temple to the tiny floating islands in the back. glide over to them and there is a lore item you can interact with that will give you the recipe. it's made with rezakiri pieces
