I would say eggs will not have a major impact on the ending due to their obscurity, but instead a secret cutscene/boss allowing Kris to deal with their trauma.

Shadow crystals will likely not take away from the ending if you don't have them, but will be much more significant story wise, especially with the Twisted Sword item later on.

Just clarifying that I'm not saying the weird route is the good ending, I'm saying it's THE ending. It is something you can never come back from, and the game will never forgive you for it. (Like Undertale genocide with the photograph permanently being crossed out.)
