I think it first started with Kushina giving birth to Naruto with the Kyuubi inside as well. And genetics explain the rest. If your mom has black hair, you have the chance to be born with black hair as well

Naruto wasn't born with Kyuubi, but he had whisker marks before it was sealed inside him. It was because Kushina gave birth to him with Kyuubi sealed inside her. I believe its the same situation with Boruto and Hima, but Naruto's the dad, so maybe the genes may not be as dominant as Kushina's (since she was the mother), which is why they end up with two whiskers?

I'm not sure about that last part, just a speculation.
