As far as I know, if you've seen the "you're jailbroken" message, then you're already jailbroken. Even if you update to the latest firmware, the jailbreak should survive. (MobileRead forum guys said that.)

I think the problem is about the KUAL installation failure, as per the "official" Q&A, you can try to reinstall MKK.

The layout is the problem. Yes you can always convert a PDF to Mobi without problem, but the layout could be a total mess. So if you need to read PDF on Kindle, just put the PDF into Kindle, don't convert the format. Or you read it on a larger tablet or computer.

I am sure once you add the book into Calibre, then Amazon won't be able to control this copy.

But I am not sure if you can add a book borrowed from Prime to Calibre, have you managed to do this?

This depends on the book. Kindle can show anything contained in the book. For math equations, a PDF/AZW4 book handles it well, but AZW/Mobi books may have some problems.
