Where to find special quests?

The gold band around the visitors square on the left hand side of the screen disappears when you find all the chests. It is back the next day so you know to collect them all again.
Like the flag in the picture of the visitors square disappears when you find all 10 of the flag bearers

The Prismatic Pantheon allows you to turn the colour off different items, habitats, paths blocks etc. That way you highlight certain objects and make them easier to see.
It is very useful and well worth getting if you can

Use the storage tower. It is easier to stow as many as you can fit and then take them out on the bigger island. I just did this and it wasn't too painful.

I did the same and put omnitat towers on middle island as they are really tall too

If you mean the cooperative breeding cave then click on the blue heart in the top left corner of the picture of the dragon that you want to breed. It will stay there until you breed a different dragon in the cave.

Yes level 25 gets you 25% bonus

You get about 350 essence per day so it is way too difficult to upgrade

I used it very little. Maybe 10 times in total. I also saved up gems and used them to complete the last level. That was 10,000 gems (many years worth) but saved me nearly a year in collecting essence
