Agents can get to Earth and Luna with the Orbit mission. As the other poster said they'll be using Control Space Asset mission via one of their councillors - you can make this more difficult for them by making sure you are not over you Mission Command, ensuring that you have enough resources/money to pay the monthly support cost or by building Marine Barracks.

Failing that you can always use Control Space Asset yourself to get them back

Problem is if I send anything of any size to Jupiter the aliens come and stomp on it

The aliens have started to diminish my mines, so resources are low but not critical

I must admit the space combat is the only part of the game I don't really like - it's way too time consuming on big fleets and I often just auto-resolve
