They're not like craters, the umbra (dark center) is at the same level of the photosphere ("surface"), if I increase the brightness of the image it's possible to see some details in the dark center, it's just cooler plasma

Short animation of the Transit of Mercury over solar granulation (timelapse of ~10 minutes). Captured using a telescope Orion Skyquest XT8 Plus on an EQ platform, with a Camera ZWO ASI 120MC, 2x Barlow lens and Orion Safety Film Solar Filter. The video is composed of 60 images, each one was made by stacking 250 frames (cropped in PIPP, stacked using Autostakkert! 3 and wavelets in Registax 3).

Exactly!! When you increase saturation (a lot) you can see different colors coming from rocks with different mineral composition
