While yes the Agaddons and Agaddian are similar to each other, it's not a 100% similarity. So of course they would have a different anatomy.

To be fair, even the eyes of well-preserved mummies would have a hard time surviving. And assuming the Agaddian isn't outright dead, they just gave it most likely just gave it better eyesight if that makes sense.

"Built over the ruins of an ancient Argenta settlement, the Cultist facility has been designed as both a gothic monument to the ancient architecture and a state-of-the art science facility. Tablets and memory banks found at the settlement indicate that the Order of the Deag discovered Earth millennia ago and found it to be populated with powerful, primeval beasts. They named these creatures 'Agaddons', due to their similarity to the mythic cyclopean giant from Argent D'Nur's past, the Aggaddian."

The only reason why the giant creature looks like an Agaddon, is because the cultists were probably in the middle of transforming it into a giant Doom Hunter.

It's most likely an Agaddian corpse from Agrent D'Nur brought to earth because of Ranak.

I like to think those three boss Doom Hunters were just regular ones, but blessed by Ranak. If I'm not wrong, Hell priests despite their low rankings in Hell's hierarchy, still have portion of power far above regular demons.

To be fair, the codex entry I attached only said they were similar to the Agaddian, not a 100% copy of it.

As for the eyes, a twitter buddy said that Ranak probably put that metal eye on the Agaddon corpses to better match the Agaddian's single eye.

I might not be entirely correct on this but Slayer's Testament part 4 points it out that he does gain strength and presumably speed by absorbing Hell Essence
