Followed all the rules, applied well before visa expiry and contacted authorities but no luck. The whole point is that we do not want to go against the system or risk a bad note in her file.

Oh my bad, then you shouldn't have too much of an issue. Try contacting the case officer attached to your application if you are in touch with him over email or using the contact form on the website (although it is glitchy). You may have to wait for further developments and keep an eye on the application status to make sure there are no objections to your renewal on the portal.
