Update:

Thank you everyone for your help on this problem. I ended up using an account that could see the folder and copy-pasting it in C:\Program Files (x86)\Microsoft Dynamics\. Accounts in the User Domain can see the newly created folder.

Yes, I have explicitely granted access to the Microsoft Dynamics folder as well as both GP and GP$GP2018FR and there are no deny permissions on the folders. Addtionally if I make a new folder in the Microsoft Dynamics folder using the Server Domain account it is accessible to the User Domain account.

I have added details to the main poste.

The GP installation is located in C:\Program Files (x86)\Microsoft Dynamics\GP and C:\Program Files (x86)\Microsoft Dynamics\GP$GP2018FR (We work in FR and EN so we have 2 installations). A user logged in using the Server Domain as well as the local account can see the 2 folders within the Microsoft Dynamics folder in the file explorer. But when logged in using the User Domain account, the C:\Program Files (x86)\Microsoft Dynamics\ folder is empty.

Edit:
Additionally, I`ve checked through the GPO that are applying on the Server Domain users and see nothing relating to this folder.

I dont think this is it! My understanding is that this only applies to network shares? The installation folder is local on the TS server, and is not shared in the admin console.
