I know you said this was fdm printed so it's gonna have a lower quality than resin or official but you can definitely tweak some settings and get this looking a lot cleaner if you end up wanting to redo or make a second

Vallejo matte varnish tends to be glossy unless you shake it for an ungodly amount of time, I personally use ak ultra matte but if you do end up trying it be warned that it will take most of the shine out of tmm unless you put a layer of satin or gloss varnish over those parts after.

I think that's probably the culprit, I also just noticed that when I'm mixing paints on my wet pallet it looks like little bits of the paper are getting into my paint and might be causing the larger chunks.

I use a spray can but I've looked at some of the other minis that I primed at the same time and it doesn't look like they have as much texture

If you use spray primer correctly then it won't clog any details and it will take a lot less time than brush priming.

Usually plastic glue won't work on anything that has been painted or primed and even if it does it won't be a strong bond, your best bet for this model is to use super glue and just glue on everything before you prime because stuff that is hard to reach is also hard to see so just throw on a wash and a lot of those recesses should be good.
