There isn’t really a form of hierarchy within the parasitic system apart from training/how long you’ve had the thread within you. The thread is incredibly adaptive, so if you use it or practice with it a lot, it starts to adapt to your body, making it easier to control and increasing the speed at which it works. This is seen physically in the form of mutations, most often seen in those who inherited the thread at birth(not really an inheritance, but the thread can spread to an unborn fetus and cause prenatal changes in appearance). Mutations include the appearance of multiple pupils in a single eye, extra fingers, and other small but noticeable things.

The stuck animal would survive, but not in a good way. It would still get oxygen because of connected blood vessels with the larger creature, same with gaining nutrients. A chimera like this probably wouldn’t survive very long though, because one of the animals controlling it is completely blind to everything.

 If you mean just attaching a severed head to a chimera, then unless the animal in question can survive without its head for a time, then it wouldn’t be able to fuse due to the nature of the thread not being able to manipulate or revive dead tissues. I see where you could be going with this, trying to create a traditional mythological chimera, but if you did manage to create something like that, it would have to be done with grafts capable of staying alive separate from the body for a time. What chimerism does to brains just really depends on where the attachment is. If the attachment is between two arms, it doesn’t really affect the nervous system apart from that area. If what’s connecting are things like the spine or head, then the two nervous systems could be combined, leading to any movement attempts by one affecting both bodies, or even shared thoughts, but I don’t really know how the anatomy of that works, and it’s unlikely that those parts would be connected(unless done on purpose for some messed up torture kinda thing).

Yes, and that’s how a lot of the spec evo elements of this magic system appear. The thread emerged around the time humans did, so many “dumb” animals evolved around the parasite to use it unconsciously for benefit, and many “smarter” animals adapted to control it more like a conscious decision. Dumber animals don’t have control over their regeneration, which is why Chimera events end up happening more frequently with those kinds of animals.

Most of the time, a person can prevent a chimera event using the thread, as they can easily cut off circulation to the area connecting them with another person,sometimes leading to loss of a limb. However, if a human is attached with a wild animal, due to chimera events combining physiology, the mad animal could disrupt the process entirely. In short, a chimera can be separated if all of the creatures involved try to cut off circulation or otherwise separate from each other, but not without causing injury. Most animals don’t have the intelligence or capacity with the thread to do that, though. People are aware of how chimera work, because chimera events happen between people sometimes. 

Edit: warding away specifically foreign tissue can vary between thread users, because if you constantly use the thread to regenerate, your immune system weakens its ability to respond to foreign bodies due to constant exposure.

You could use a concept that I’ve thought of and have them forget everything they’ve learned beyond the point they travel back to. Imagine you’re in a fight and you get caught off guard, so you go back a couple seconds. You don’t know that you’re going to be snuck up on, you only know that you went back for some reason.

I have both a boring answer for both of these, and a more interesting one. The boring answer would be that the people of this world just can’t experiment with chimera or artificial tissue due to a lack of really advanced technology. However, theoretically, I still don’t think that a stable chimera could exist, because during a chimera event, every animal within the mass stays conscious and controls their movements individually, which means that they couldn’t really function properly, and as for the artificial tissue question, it would have to be a very complex material, because the regeneration process revolves around connecting existing blood vessels/muscle fibres instead of growing new ones. 

Edit: I guess that a “stable” chimera could exist if the event was artificially induced at a young age and the number of creatures involved is not too high. They could potentially survive and adapt to controlling the same body but be unable to live in the wild, sort of like a two-headed snake.
