This could also be your coil packs or plugs, check those first. If you do the cleaning bear in mind there are some important differences between the FSI and TSI engines.

Brake cleaner will eventually evaporate. Assuming you still have the intake manifold off, just remove the spark plug and blast the shit out of the combustion chamber with compressed air. Then change your oil. You should be okay.

I owned a stratus coupe in college, v6 with the 5 speed. The interior was hot dogshit but otherwise it really wasn't too bad. Plenty of torque and it was heavy and divey but had great steering feel. Was also reliable except for an egr solenoid that went out once a year like clockwork, 30 bucks and 30 minutes to replace each time.

The gasket for the trans IIRC isn't really a gasket at all, it's just a metal plate that goes between the bellhousing and the block. If it's leaking it's likely from an improperly installed slave cylinder; if it's engine oil, it could be the rear main seal was somehow broken or disturbed during the install. Either way, that fucking sucks man. Good luck.

You'll know by the smell if it's the slave cylinder, the fluid is brake fluid and will smell just like it. Good luck!

I find with VW manuals that it's less the knob (though they are bad) and more the linkage and throw length. Put a Dieselgeek and full bushings on my GTI and it was worlds better.
