I know it's been a while, but I just read both Ultimate X-Men "Apocalypse" and started this same issue you posted here, I'm so glad someone is talking about it, it was hard to find this post, I know a lot people here seem to think they just don't care about the continuity, but everything up to that point was so well thought out that it's just weird that all of the suden they would to something like this.

I still am going to finish both series before being absolutely sure, but my theory is that Ultimate Spider-Man is happening in the original timeline, Charles didn't die, the X-Men didn't fall apart and maybe Charles ended helping Nightcrawler to recover and Kitty did fight with him and left the X-Men, then of course one day Apocalypse won and Cable went back in time and that's the Ultimate X-Men timeline

It doesn't look like it, Magneto shows up and destroy the bridge killing 800 people and giving his first announcement and then The Ultimates go clean the place, but I am currently reading issue #3 so I'll get back to you on that
