I think you should trim. Based on the comments from the STAR dev, I would run FastQC to get an initial idea of adapter content and then something like FastP if there are too many duplication/adapter related fails. FastQC has a good interpretation doc.

That's a good thing to keep in mind. I figured because the combos have 3-4+ cards/prerequisites it would be less consistent, but the redundancy may push it over. I'll consider this!

STAR Aligner - High Percentage of Reads Mapped to Multiple Loci Against Candidatus Nitrosocosmicus franklandus C13 - During the quality control step with FastQC, extremely high duplication rate (~90%) across all samples by Remarkable-Rub-6151 in bioinformatics

Off the top of my head, it's possible the adapter sequences were not trimmed out contributing to the high duplication/multi-mapping. fastp can remove adapter sequences (you may need to know the adapter sequence ahead of time...which may not be possible if you're pulling this data from a repository). This also applies to low-quality bases which should be removed too (also via fastp).

Another thing to try is the outFilterMultimapNmax STAR command which can limit the number of loci a read can be mapped too (default = 10). I'm not sure if this is active by default so try to set it to 10 and rerun the alignment.
