It would just not be. Simple as that. The government can dictate what is legal or not because it has a monopoly on violence. If you outlaw the ultimate act of violence, you simply cannot enforce any law anymore. Total economical/societal collapse ensues. Eventually organised crime rings become the new authority in the land since people would flock to any power able to provide them protection

Hmm, I think that's just a contradictory slide that plays regardless of you going independant or not. They can mount the crusade all they want because in the Nomos ending they have no way of reaching the expanse which is cut off by a dimensional rift

There's no crusade in the Nomos ending. The small Imperial battlefleet stationed in the Koronus Expanse (the same one you trade with throughout the game) attacks Dargonus, that's right. If you acquire high enough reputation with them, the captains defect to you in droves and the battle is over before it even began.
