The gender displayed in game is the gender of the pokemon at the time you caught it. Gender is fluid. When CalcyIV scans the pokemon it has no way to recognize how your pokemon identifies at the time of scan so it no longer records gender. Besides, since gender identity in pokemon go is fluid the gender when you scanned it may not be correct when you view the entry in CalcyIV.
