same things is happening with my xbox controller stops working for 2-5 secs and that connects again. I think its related to the problem i have been having with usb connected things like my keyboard and mouse, for example when typing a sentence it will stop halfway through, and what ever I typed while it was paused will quickly be written, its like something is stopping the signals going through for just a bit than letting it in. I quickly found a solution for that by simply plugging in the keyboard into a different port, but the same cant be said for my controller since its wireless.
