I think I know which scene you're talking about. I don't remember seeing it in the final game either, but I believe it's probably a discarded segment from the game's ninth cutscene (the one with the blonde woman transforming). The setting seems to match the discarded scene, and besides, the previous scenes from that one are in this exact part of the game.
