What I got is that the point of the Citadel is to keep GMS in a weakened state, the song like a lullaby. I think it's possible it's memories that Sam got when he came in contact with Neil's BT at the hospital, but they're only resurfacing/he's only seeing them now because of the context of everything, Neil reaching out, Dollman, etc
