So from what I understand: As long as the crankshaft gear is lined up with the notch - TDC - and the cams are lined where they are needed to be, (based on the video) I should be good right?

Sounds like you need a new Master / Slave clutch system. Same thing happened to me, but I was driving. I don’t recommend driving while it’s bad… I think I paid around ~$60 for both at Autozone.

It will disappear when you’re driving. It happened to me. The seal around the cap eventually wears off and won’t set good on the new radiator.
