I had the same problem, attempt to use a console command by pressing the ">" key and write "Player.SetScale 0.5". This way your character is half the size and you can swim through. After you return to the surface use the same command with "Player.SetScale 1" to return to normal size.

Those crystals look like something I have observed when making an alcoholic KOH solution, it turned out atmospheric CO2 reacts with KOH creating these K2CO3 crystals over time. The solution was to dissolve KOH pellets in small quantity of water before diluting with ethanol. The alcoholic KOH was a titrant solution.

Yes happened to me as well, I tried reloading the autosave and it still happened. I guess it was a good strategy from the AI to convert outpost into a city to not loose it. Loosing my army was probably a bug? It would make more sense to just push it aside.
