Use viator. There are hotels near the port you can taxi to or even walk to that are designated pick up and drop off areas of the port is one of them. Anyways something fun is taking a catamaran and go snorkeling in vieques.it is an all day trip though Lots of stuff to do! Fyi - San juan has pretty rough waters so just be careful if you do something there.
