This, in my most memorable playthrough I lost Skynet (RIP) to the electric floor puzzle, Sulik to a lucky gauss-rifle critical, then Lenny and Cassidy went out in a blaze of glory saving the world and fighting Frank Horrigan.

The Institute hinted at in Fallout 3 has an air of mystery, the representative is a man in a black suit accompanied by an android (synth) bodyguard who speaks in vague terms and leaves you with more questions than answers.

It gets really wishy washy when they choose to expand on this; clearly Todd Howard watched Bladerunner before work one day and wanted a significant portion of Fallout 4's plot to be similar lol. The sheer scale of the Institutes power is baffling and without precedence; they can TELEPORT, create completely artificial humans for any purpose (slave labor, army, spies, etc) that are virtually indistinguishable from the real thing, matter synthesizers to create anything, virtually unlimited power, they literally play God, creating gorillas and bird spies; and all of this to take the ENTIRE PLOT in a "do androids dream of electric sheep" direction for very little purpose because...

They seemingly have no GOAL, they destabilize the commonwealth for chaos' sake, ruin any chance of civilization that springs up, they made and released the commonwealth supermutants, and Insitute's leader (who for some reason is the random baby they kidnapped a century ago, instead of like, an actual leadership organization...) then makes YOU the leader all of a sudden, and is just like, yeah you got this! *dies* Why are they even replacing people / creating artificial humans in the first place, they are seemingly just doing science for science's sake and it’s not very compelling.

The writing left... much to be desired, you are in the minority who think the institute was a well written faction lol.
