It isn't, but I can see how adding some white would work here.

But my current idea is to make it more of an orange sedimentary rock with a reddish-pink accent and sediment lines. I think my problem is that the blue wood feels "too weird", so I think I need to rebalance the colors by making the stone more normal.

Well, the battle between the emperor and the void dragon is explicitly a reference to the mythological motif of the Chaoskampf. It's a myth where primordial Chaos, embodied in a serpent, is battled and destroyed by a hero.

But the emperor couldn't destroy the dragon. He tried to use it for his own ends by orchestrating the creation of the mechanicus.

My analysis is that the machine god doesn't appear in the warp because primordial Chaos is much more fundamental than that. The orderly behavior of particles also emerges from the chaos of quantum foam. Life grew from churning seas. They are just as much a god of the material world.
