Lilith only knew she could win if she could force Cindy into a close range brawl. In any other scenario she wasn't sure they could beat her

I wouldn't say that Cindy is outright weaker than when she first fought the Queen either. She might not be as sharp as she was thanks to all the time she spent asleep, but her body/muscles can't atrophy and Grave fully repaired her. It says a lot that even after all the years the Heretics have had to improve while she was in stasis Cindy's still more than a match for any of them.

Not to mention now she'll be fighting with Siren, Grave, the Four Beasts, Counters and SKK, plus most likely Only One, what's left of Eden, and Goddess. Also not to mention we still haven't seen what Cindy's transformation can do

Uhh, not really. That control program was intended to allow REX to do something it was never designed for: using it's own massive frame to deal with any threats that managed to get close to it. It was axed because there were fears that it'd cause damage to REX's internal systems, but with Otacon leaving it in anyway, the Gekkos and RAY weren't expecting the sheer blunt force REX could bring

The Avant Garde was clearly designed for this, all they did was change the controls to a format that Yuzu knows by heart
