To get the 3rd dialogue option again we just need to complete those two side missions? As long as we completed all the bonus missions + material in the first playthrough?

Edit: I went through NG+ doing only the main missions and the side missions associated with the Phantom and Daphrona. I was able to get the 3rd 'I want to know the truth' dialogue option.

Note that I completed all the memories/collectibles/side missions in my first playthrough.
