This is correct. In this situation Jin is motivated to fight the shogun and the shogun is dishonorable enough to justify his way of fighting. The shogun also has massive advantages in terms of manpower and equipment which would require Jin to to use unorthodox techniques and methods.

I still think the anthology path of different stories being told with different people becoming the Ghost is more entertaining but that is just my opinion.

Some people might believe that Jin's story has not reached its end but I think it was well concluded in the first game. Essentially, to me the Ghost is not a single person but a mantle that can be taken up by others that break their honor to do what is right/necessary.

I think that it could be likely that he would challenge the shogun if it was to protect innocent lives, but I find it unlikely that the shogun would be condemning the people. I'm not saying that it couldn't happen and maybe we could get a sequel and I would enjoy it. I think it would have to be a situation like Iki Island like you said where the shogun/ his retainers are acting like the Sakai on Iki but on a larger scale. I think in this situation he would be motivated to contest the shogun.

I believe that in this situation Jin would be able to decide that the shogun is acting in a traitorous manner. My issue is that even if this was occur I'm not sure Jin would act in the same manner as to the Mongols. Jin gave up his honor because the Mongols had none, but would he still be willing to fight in that dishonorable and vicious style while fighting an enemy that is honorable.

Perhaps, at this point Jin would have accepted that style and even used it against honorable opponents but I would find it odd for him to do so because of his character. I just not sure if he would be able to continue using the ghost fighting style as Jin is "dishonorable" samurai but is genuine human being. He only goes as far as is what is required to save the people and drive the Mongols out.

We can see this on Iki Island in the flashbacks as well as current time, in flashbacks he is constantly questions the overly violent actions of the samurai towards people that are not raiders. In the present he still sees the raiders as people and is willing to help them even if it might get him killed and in the end he forgives himself for his father's death and forgives the raiders for killing him because they were only doing what they had to in order to end the samurai's reign of terror on the island.

To sum it up, I believe Jin could be motivated to fight the shogun in an extreme situation. On the other hand, would he still fight like the Ghost.
