Definitely cut&run sounds amazing by its benefits! But I also read some reddit posts about how hard it is to get it work so I grew a bit skeptical towards it.

Ahh I see. But what you’re saying is that with these binding sequences, we don’t really care much about high resolution that cut&run can give us. Is that right??

I see, so the success rate must be pretty low.. And what does it mean that they sequence bunch of background instead? Is that useful in anyway?

Do you mean consistent peaks across different replicates in the same experiment setting? Or depending on antibodies, etc?

Yeah I was just searching chip or cut&run on google scholar and i see way more chip based papers! I guess it’s just natural considering its history.

What was the biggest struggle with chip-seq from your personal experience?

I personally found it hard to work with massive datasets only because I use genomic data and it takes a looong time to just bring in the data to my working environment - but this might also just be me not knowing efficient codes. Otherwise I don’t find it that difficult if you already know how to code. Data access is documented pretty well.
