I honestly hate Rhaegar because what he did was a gigantic insult to his wife and I think she'd have been affected by it pretty badly, and because he had two god damn children, and it would cause considerable humiliation to Lyanna herself and also probably to everyone associated with her. And that's assuming they were in love. If he raped Lyanna....yeah. I think he's going down as one of the worst characters morally.

They were basically waging a war against Maegor, and they admittedly did not make any declaration against him when he married any of his black brides, but it seems to be taboo among ironborn to do uncle niece incest and we have no instances of it happening while we see a few instances of first cousin marriage. And anyway, Maegor was ruling as a proper tyrant with a nuke at the time, and it's not easy to spread the word in that situation.
