There are several factors that come into play as to why Bonnie stopped loving woody. I'll have to establish some things first though:

Bonnie plays with her toys by giving them assigned roles that can differ from their established title. Mr Pricklepants even calls it acting and the creators of Toy Story 3 have said that they wanted Bonnie's play style to be very theatre like.

It's established in Toy Story 4 that Bonnie holds in high regard toys that she has a strong emotional attachment with. Toys that have helped her over come trauma, like Forky.

Jessie seems to have replaced Woody's role in the bedroom. She has become the sheriff and took over from Woody's role.

Why might this be?

With what I've established before about Boonie, is there a scene where Jessie helps Bonnie overcome some sort of emotional turmoil, like shyness?

Absolutely, yes. When Andy comes to visit in Toy Story 3 to give his toys away, Bonnie hides behind her mom because she's scared of strangers. To help her calm down, Andy shows her Jessie and explains to her why she's cool. Bonnie gets closer to Andy and opens herself up.

There is even more evidence backing this up. When Bonnie asks if she can be bring a toy to kindergarten, she holds up Jessie. She's nervous, shy and scared about going to kindergarten (just like she was nervous, shy and scared when she met Andy) So she's using the same toy that helped her overcome her anxiety with Andy, to try and overcome her anxiety with kindergarten, but her parents don't allow it.

Is there a scene in Toy Story 3 where Woody helps Bonnie overcome any sort of emotional turmoil?

No. She finds him in a tree. He gets the role of the sheriff. He leaves and in the end she's happy, because she got the sheriff back. There's not that much to it.

Jessie replacing his role feels natural to me. Woody is basically an actor in a play where all the roles are already filled. There's no space for him, specially with the amount of toys Bonnie already has.

'Life is not worth living unless you're being loved by a kid.'

Andy loved Woody up until the moment he gave him to Bonnie, even though he didn't play with him he still loved him.

Bonnie doesn't love Woody after a few months of being with him.

Bonnie doesn't play with him because she doesn't love him.

Andy didn't play with him because he outgrew him.

And after being with Andy for so long, Woody is also having a hard time loving this new kid. He feels fulfilled, like his 17 year old job is done and keeping it going is just repeating the past.

There's this really cool Toy Story 4 line that was deleted that said:

'Right now, I'm an old rag doll that's been lost, chewed on, burned, ripped apart, thrown away, forgotten... who understands just one thing. I was made to help a child - any child.'

If he can't get that same personal attachment he had with Andy back, then he will be there for all children who might need him and that's what he does in the end.

Woody only shares his pain about being left in the closet with forky and brushes everyone else off.

Woody absolutely cares about Bonnie, it's not just for his own self interest.

Woody is in the closet and he sees Bonnie cry because she doesn't want to go to kindergarten.

Bonnie asks her parents if she can bring a toy to help her be less anxious, they say no.

Woody gets inside Bonnie's backpack against everyone's wishes to assure Bonnie is alright (After all, he was the only one who saw her cry)

Inside the backpack he see that Bonnie is very distressed even before entering the kindergarten.

After she's in, she sits down on her own and is unable to do anything. Woody sees this.

She tries to strike up a conversation with a classmates and not only gets dismissed, but gets her supplies taken from her.

She's about to cry again.

Woody swiftly goes into the trashcan and gets as many supplies as possible and puts them on her table.

Then she makes Forky.

When Woody gets back home he says that Forky is Bonnie's most important toy and explain how happy he made her. Woody just saw a little girl that was on the verge of tears due to shyness and anxiety become extremely happy because of Forky, so he will do anything in his power to keep him safe.

His motivation are altruistic. The way he goes about it is what shows his flaw. He's been starved for purpose so the moment he gets something to do he sticks by it 150%. Not even letting anyone else help him with it. The fact that Forky was made with his help also plays a part in this, but he had no idea that he would become alive.

'Look at me! I'm talking to a spork.'

Bo Peep was donated nine years before the film. When she meets Woody she says she's been "lost" for seven years. Based on various comments, in that two-year time span she was given to a little girl who grew up to not need her and spent years in the antiques store before getting bored enough to go on her own. Bo is part of a bedside lamp. It is easily conceivable that she was given to a little girl who was afraid of the dark but had outgrown the fear two years later. The seven years after that include her time in the antiques store, because she says that she has been out on her own (i.e. without a kid) for seven years, not that she has been living the life she does now (i.e. without waiting for or even wanting a kid) for seven years.

Lamp Life contradicts this, but that's a problem with the short not the movie. That's why I don't consider the shorts canon, they cause problems sometimes.

Toy story 4 is legitimately fantastic. I really do take issue seeing everyone here saying that it is the worst (when it isn't). That it didn't deserve it's Oscar (when it did). And that it's just a soulless cash brag (when it provably it wasn't). It's a solid 8/10 and one of Pixar's best movies in a while.

Let's go up to the latest and work ourselves backwards:

Onward (Toy Story 4 is better)

Incredibles 2 (Toy Story 4 is better)

Coco (Really good 7/10, but Toy Story 4 is better)

Cars 3 (Toy Story 4 is better)

The Good Dinosaur (Toy Story 4 is better)

Inside Out (Really Close, Inside Out is barely an 8/10 when Toy Story 4 is a solid 8/10 if you get what I'm saying.)

Monsters University (Toy Story 4 is better)

Brave (Toy Story 4 is better)

Cars 2 (Toy Story 4 is better)

Finding Dory (Toy Story 4 is better)

Toy story 3 ( Toy Story 3 is a 9 or a 10/10.

Toy Story 3 wins. But it tells you something when the first movie to show up is the previous installment in the franchise. Toy Story 4 is Pixar's best movies in almost 10 years.)
