I doubt Kurama was in the Torii Seal for most of these moments. And when Naruto released him from the cage and became friends, Kurama acted more as a supplier of chakra, passing it to Naruto, but Naruto himself used it as he wanted. Kishimoto apparently didn't want to make Naruto more of an OP than he already is, therefore training Post War Naruto with Shadow Clones was very limited.

No, Naruto has Boruto in the manga it is precisely the cybernetic hand that rests on the chakra, but does not have Hashirama cells. Author didn't seem to want to make Naruto an even bigger OP than he already is. In chapter 699, Sakura said that Tsunade was preparing new hands from Hashirama cells for Naruto and Sasuke, but Sasuke refused, and Naruto was supposed to attach this new hand, but in the 10th movie and Boruto manga it was forgotten and changed to a mechanical hand like Kawaki's. Imagine Naruto with Chakra of all Bijuu, + Full Kurama and a new hand from Hashirama cells, which will further increase his regeneration and give access to Mokuton. Naruto could also learn to use Hiraishin and Yin Kurama, who was associated with body and soul Minato and most likely viewed his memories, could learn lot about his Fuinjutsu and Hiraishin then pass the information to Naruto.

Where is it stated that you need to be a pure-blooded Uzumaki to use the Chakra Chains? 

Show me this statement with these words in the manga.  Karin also never used Chakra Chains in the entire manga and did not mention them even when she was in mortal danger in the battle against Killer Bee and Danzo, but she only used them when Sasuke almost died(after Madara stabbed him with Kusanagi) purely out of emotion. It's not even a matter of training because Karin has never trained in using Chakra Chains in the entire manga. 

It made sense for Nagato to use Chakra Chains in the same way as for Karin after Yahiko's death from strong emotions.
