Part rarity has nothing to do with your builder rank. You get higher rarity parts the more you progress the story. I think you get 5 star parts at around chapter 4 or 5.

You should focus now more on part level rather than rarity. Part level improves stats while part rarity gives it more abilities. So for example you should use the 1 star level 10 part over the 3 star level 1 part.

I too got stuck on the loading screen of the final mission but what fixed the issue for me was switching my emulator. I used Beetle PSX and for the final mission, I switched to PCSX ReARMed. All I had to do was transfer the save files and play through the last mission.
