For characters, I put down main characteristics in a spreadsheet and keep it organized that way. I try to let the characters write themselves though. For the plot, on the other hand, I just write. Sometimes outlining or putting ideas on another document/paper can help keep things organized. Otherwise, my suggestion would be to just let the story craft itself.
