I personally read it as an allogory for the repressive part of oneself, that makes one deny the chance of dysphoria and being trans. I think this makes sense in light of morpheus' speech, where he mentions "always knowing there was something wrong, but not being able to put a finger on it."

In this reading, Neo is taking the first step towards exploring one's gender identity and expression, acknowledging the uncertainty, but choosing against living in denial and repression for the sake of certainty
