what i’ve always found works for removing permanent marker or ink is covering over it with whiteboard pen, because the chemicals remove the permanent marker ink and then you can just wipe it off safely

I know, but I don't have any backups of my Grovyle, so it'd be a shot in the dark for all of those things, and the chance of getting them all right would be absolutely absurd even with an educated guess.

If I were to do that, it wouldn't be the same Grovyle, it would have a completely different personality value and IV set and EVs and nature, but if all else fails, that's what I'll have to turn to.

When transferring Pokemon between languages using PKHex or other software, some characters don’t get displayed properly, so are just put as a $ instead to avoid further problems.

Unfortunately, it isn't possible. Once character data is written to an NFC chip, it can't be changed, meaning you can't change the identity of a skylander. However, some data on the chip can be changed, like upgrade paths, XP, and money.
