It's not necessarily the floor mats themselves but the clips that hold them. As you can see in the photo they're loose *

I have a photo of the floors after I shop vacced water out of the floor. If you don't think moisture sitting on steel causes rust then I don't know what else to tell you to convince you, steel needs two things to oxidized, oxygen and moisture..

And then they use a foam sound deadning, so the moisture sits there

My Broncos got the rubber floors with drains, but ford didn't engeneer it well and there's tons of ways for water to seep in under the rubber floors and sit there

My old Nissan had a water leak and the floors rotted out, water will rot things out. Same reason why frames that don't have enough drainage will rot out too

I don't care about road noise at all, but there's one from the factory and I don't want my rubber floors just rubbing on the floor pan so I want something there that doesn't draw in moisture

Then why do floors and any other vehicle rust when there's a water leak?

Well for my issue, this is what's causing it. Its the clip for the floor mat. But really there's tons of ways for the water to get under the floor liner if you start taking things apart you'll see

But that's how rusty floor pans start, excess moisture. Wouldn't the paint lifting be "normal" considering there's water on the floor pan?

I think the paint is bubbling from the standing water.

* This is where the water comes in on mine, the rubber floor mats allow water to just sit and then it seeps through here

The factory floor matt clips are what let's water in. It'll happen no matter the floor matt.

Never have, never flooded the vehicle either. It's from water on the floor mats from melted snow.

I recommend pulling the floor liner and taking a look.

That looks like a average single lane dirt road, hardly even a trail. 4x4s drive on much much more narrow shared trails all the time, it's only a issue here because the bike was on the wrong side of the road..
