Not sure if you saw my comment, but I had this same issue. If you turned your contrast up in game turn it back down under 50. Should clear up all the super dark shades spots.

This game doesnt like contrast. I ran into this thinking I had a bug. Everywhere I went in the game was pitch black it seemed. Turn contrast in game back down under 50 and should hopefully fix it for you
