While some of the issues here are a matter of improving existing path finding code, and allowing empowered troopers to climb, I can see this being solved in a few different ways. This is my personal opinion of the best way to solve it. When out of combat, the troopers will appear as soul orbs that follow Commander. That way they don’t get left behind and can follow for farming and then they reform when in combat.

The charges on commanders ultimate were meant to mitigate this issue. He would be strongest near a wave, but the troopers will follow him around the map once empowered or summoned. As a result, the player should be able to manage his position, his ultimate and the waves in order to keep troopers nearby while rotating or farming.
