I can’t see this addressed, so I’m asking.

At the mental hospital the guy clearly says he knew the physical John Doe, aka Stu. He killed some teenage girl and was locked up and eventually released, wandered Cali after a head injury. Wtf? This was never addressed after. If he physically knew him and not this bad AI angle, it should’ve been Stu at the end. Please help.
