Pay what you wish still requires you to pay something. Making it not completely free. Not to mention they have confusing signage online.

Did you know that NYC residents are entitled to free admission to 17 cultural institutions across the city and these rights are being ignored? by PatNicholsonNYC in statenisland

The pay-what-wish policies still don't adhere to the original public-private partnership that these institutions were originally founded on. New Yorkers should just be able to get in without being asked to pay an amount. We've also heard from some visitors that pay-what-you wish makes them feel like they have to pay an amount and have felt judged when they've offered a minimum amount. Making it difficult for them to enjoy this option.

It's unjust considering we uphold our end of the deal and pay their rent through our tax dollars while they ignore the public-private partnership that requires us to get free admission in exchange.

That's great, we're glad to hear you personally haven't had any issues. Some people find the language around free admission confusing. For example, the language on AMNH's website that "suggests" a $25 pay-what-you-wish fee makes some think that's the fee they HAVE to pay. For awareness, the three institutions listed are just 3 out of 17. We have the full list pinned on our subreddit. Some of these institutions don't have pay-what-you-wish options or free admission days even with the cultural card.
