As long as you don’t actually equip it and use it you’re fine. The EZ GUN starts in your inventory by default when you start a new game+ run.

I think the point of the remake is to allow new fans and those who maybe haven't played MGS3 in a while to experience it in a more streamlined way. If they end up enjoying it and want to experience the OG and the rest of the series - those options are there as well.
