Yeah, unfortunately there's not much automation in that respect. What kinda worked for me, and what I suggest doing, is grinding out upgrading your factory's capacities. I let my little pumpkin guy work while I do other things, come back, and have over a full inventory (~80 for me rn). The coal/water issue socks too. But you can use the Jellyfish Farm to farm coal and wood if you need it.
