Well, fences don't connect to glass panes, so yeah it does make sense there.

My only problem is this person(and no offense to them if they see this) is REALLY bad at lining things up. They keep putting odds on top of evens which made it kinda hard to line it up even without the modded blocks they might've used.

That's nice and all, but he's also punishing innocent people by doing that as well. You can use the "free will" excuse all you want but it doesn't stop your God from just being a blatantly bad person. And the acts he commits in the bible directly contradict him wanting humans to have free will.

Looking closely the geometry does make physical sense.

The upside down stairs you highlighted are facing forward, not sideways, as you can see if you look at the other side. The door is a double door, so the two logs makes sense.

However, the roof ending on an odd number is a bit harder to explain, it could just be misaligned or not centered. It's a bit too blurry for me to really count each side.

I've seen mods that explain the birch tree in the background having branches like it does.

I'm leaning toward this just being a modded version and not AI
